Are you talking about the Windows binaries? Or a source compilation?
During the first 8 minutes or so after PHP 4.0.3pl1 went online - the package included the version number as 4.0.3. An updated package that has 4.0.3pl1 as the version number went online immediately afterwards, so if you downloaded it right in the beginning, that may be the problem.
