AFAIK, this is fixed in CVS. Try a snapshot:
http://snaps.php.net/
(should be fixed also in PHP 4.0.7 when it is released)

fresh checkout or untar or a source directory
already used before for a different system
without removing config.cache before configure?

during compiling php in dir ../ext/standart apearing such messages and compile failure:
filestat.c : In function 'zif_disk_total_space'
filestat.c: 155 storage size of 'buf' isn't kwown
....
