No, it assumes that the includes are in directory/include and that the
libs are in directory/lib. It's set up so that the --with-mysql=
directory is the same as the prefix you use when installing MySQL (i.e.
it's the same dir as the --prefix= option to MySQL's configure).

You've got a non-standard setup of MySQL. It would perhaps be easier for
you to make a soft link from between the assumed and actual directories.
This would make your setup look more normal.
