It's a shortcoming of CVS. You can't "cvs remove" a directory as you would a file. The only way to remove a directory from CVS is by hacking the repository directly. Using the -P option for update/checkout (which you should do anyway) you can locally remove the empty directories but they'll still remain in the repository.
