When you say "Windows applications" do you mean non-web (non-PHP)
applications?

Are "These applications" the same applications as the "Windows applications"
above?

Short answer, fix your application so that it does!

Here you mention webserver -- do you have multiple sites on the webserver and
you want some to have register_globals enabled and some disabled?
Or is it that you only have one site/application but you want one set of
'effects' when accessed internally and another when accessed externally? If
so can you elaborate?

It seems your [php] application is seriously broke (or it's because the above
doesn't make much sense to me).
