I don't know if this answers your question or not ... but ...
I had a similar thing happen. So, what I did was to set
register_globals off and then in the virtual domain configuration
for those domains using "old" code I did:
<Directory /path/to/virtual/domain>
php_value register_globals 1
AllowOverride All
</Directory>
Then I worked on rewriting the code to work with register_globals
off. As soon as it worked correctly, I removed the <Directory>
element in the virtual host, moved the new code over to the correct
directory, and everything worked correctly.
