I'm replying to my own message because I found out what the problem was. I
have defined several different include-dir configurations in httpsd.conf
using php_admin_value include_dir inside <VirtualHost> -blocks and up to
4.0.1pl2 this has worked well. Apperantly after upgrade php keeps the last
configuration it sees (one of my <VirtualHost> -blocks had an auto-prepend
setting set to prepend.php3 and that caused the error-message above) and
doesn't honour the previosly set values for those hosts. Is this a change in
PHP, a bug, or have I done something terribly wrong? I moved the
php_admin_value -settings from httpsd.conf to .htaccess files (ofcourse I
had to redefine them as php_value -directives) and everything works fine
now, but is this the desired way of doing things?
