Instead of actually trying to move the physical database files, consider doing a mysqldump of all of the tables on your NT machine, moving those files to your Linux server (via your favorite file transfer method) and load them from the command line. There might be a better way to do this, but not being familiar with the file naming and such with MySQL on an NT machine, this method should work without any problem.
