I'm not sure it will work with your setup, but I think qmail has a "fake" sendmail wrapper script that comes with it. It is probably named "sendmail", and it essentially translates sendmail command line arguments into Qmail arguments. Point PHP at that sendmail wrapper and let her rip. If Qmail is sending the mail where you want it to go, PHP should work just fine with it. (Actually, PHP will have no idea you are even using Qmail, much less in such a "funky" setup) You all do this by editing php.ini, and altering the sendmail_path to be something not unlike this: sendmail_path = "/full/path/to/qmail/sendmail -t" Yes, you need the quotes in there.
