speeding a site with lots of includes

An app I am currently developing has grown a lot. It currently
handles aproximately 12 includes, more or less 13 thousand lines
of code.
By doing some benchmarks, i realized that the bottleneck is the include()
payload.
How can I optimize a program like this one ?
