separate files?

Honestly, that seems like one damn big file to me. Are you using all
those functions in every single file? If not, you're loading and (re)compiling
a hell of a lot of code on every page request. If you're done developing,
it may be time to split that up into more logical files (all db functions in one,
all functions relating to page X in another, etc.)
