I'm using mcrypt here on 4.0.6 with no noticeable problems. Purely for
development stuff on my home machine, but I've beat it up pretty well over
the last few weeks (encrypt/decrypt various test strings > 1,000,000 times).
I'm using libmcrypt 2.4.15. Here's the configure info output by phpinfo():

Have you done a backtrace on a core dump? I've seen PHP segfault before when
it can't find a library file it's looking for.
