OK, First my php_win.exe works with the gtk.php and the hello.php. But the only way I can run a script that loads a glade file is through the command prompt php.exe file. I have no idea why this is. Also tried using the blender program the resulting exe did not run either. What am I missing? I know that it's a little late, but here is the answer:

The glade file is searched in the current working directory if you specify

new gladexml('file.glade');

When you start it form command line, the cwd is probably the directory where the glade file (and the .php) resides; with php_win.exe this doesn't have to be. So you would have to use

new gladexml(dirname(__FILE__) . '/file.glade'); to load the glade indepentend of the current working directory.
