Perhaps try it all in one line (xml is compiled in by default):
./configure --with-mysql=/usr/local/mysql --with-apache=../apache_1.3.12 --enable-track-vars
Maybe change --with-mysql=/usr/local/mysql to --with-mysql=/usr/local
