It seems some combination of autoconf/automake/libtool does not work well. (Depends of what version of PHP you are using, though)
Try libtool 1.4 instaed of 1.4.2, it may work.
[yohgaki@dev php4]$ ./buildconf
buildconf: checking installation...
buildconf: autoconf version 2.13 (ok)
buildconf: automake version 1.4-p5 (ok)
buildconf: libtool version 1.4 (ok)
