rsync has an option that honors .cvsignore file: -C or --cvs-exclude.
On php.net/mirroring the following rsync line is recommended:
rsync -avzC --timeout=600 --delete --delete-after \
rsync.php.net::phpweb /your/local/path
This probably causes the problem.
