On a core2 2Ghz, this script took 8.2 seconds on Ubuntu 8.04, PHP 5.2.4 (Suhosin patch):

for($i = 0;$i<1000000;$i++)
$test = uniqid();
?>
I can't see where your slow uniqid() on Linux is coming from.
