To compile PHP with mcrypt, here is a cookbook:
1) Download the latest version of libmcrypt from http://mcrypt.hellug.gr/lib/index.html. Unpack
with 'tar zxvf [filename]'.
2) Configure libmcrypt with './configure --disable-posix-threads'.
3) Compile and install libmcrypt with 'make; make install'.
4) Update the linker by issuing the command 'ldconfig'.
5) Download the latest version of mcrypt from http://mcrypt.hellug.gr/mcrypt/index.html.
Unpack with 'tar zxvf [filename]'.
6) Configure, compile and install mcrypt with './configure; make; make install'.
*And now the important stuff*
7) Download the latest development snapshot of PHP from http://snaps.php.net. Unpack with 'tar zxvf [filename]'.
8) Download the latest production release of PHP. Unpack with 'tar zxvf [filename]', so
the unpacked source directory is besides the snapshot directory.
9) Remove the sub-directory 'ext/mcrypt' from the PHP production release source directory
('rm -rf ext/mcrypt').
10) Move the sub-directory 'ext/mcrypt' from the PHP development snapsnot directory to the
same location in the PHP production release directory, so the development snapshot of the mcrypt
sub-directory now lies in the production release directory. (The reason for this is, that the build
scripts in the production release hasn't been fixed to work with the newer versions of mcrypt.)
11) Configure PHP with './configure --with-mcrypt=/usr/local ......[other options]', where
'/usr/local' is the default prefix of the mcrypt installation. (Note that the mcrypt
binary actually lies in the sub-dir '/usr/local/bin'; nevertheless, you should use
'/usr/local' in your PHP configuration.
12) Make, and install PHP. ('make; make install')

This worked for me with libmcrypt 2.5.7, mcrypt 2.6.4, and PHP 4.3.1.
