I'm way ahead of you there :)
you just pass in the ignore option to the constructor like so:
$pg = new PEAR_PackageGenerate(
array('ignore' => array('TODO', '*oldjunk*'),...);
along with all the other required doohickeys. Rest assured, this will be documented fully (I have this thing about documentation, you might have noticed :).
If you are familiar with phpDocumentor's --ignore command-line, the syntax is the same. So, you can use * and ? wildcards to select a whole range of files as well as using full paths for specific files, or filenames to exclude a large number of files with the same name peppered about.
