Subpackages is a good idea, I don't dubt it, but my concern is the way for specificate them, is all but clear. I can think on a imaginary example, PHPDocumentor depending on Log, because you use it for logging errors and Log optionally depending on Phpdocumentor because with it you could transform the Logs into PDF (for saying something).
