Hi Lukas,
This was a known bug, fixed in cvs. Actually, there are tons of bugs fixed in cvs, and 1.3 final will be quite stable :).
You can fix this one by grabbing PEAR/Installer.php from CVS and copying over the old one. Of course, it might be better to simply pear install package-PEAR.xml just in case something else was fixed that I forgot about which breaks inter-file connections.
