This would imply that the pear upgrade command in 1.3.1 was broken on your system. That's a rather annoying problem you just experienced. Check your install directory, see if there is a file named .tmppear, this is the installer, you can just rename it. Version 1.3 has some very rare, but basic issues with the way things are installed that I fixed in 1.4.0 (CVS HEAD) that may have caused this problem, but without knowing more it's hard to say.
