Well, it looks like the built-in FTP functions don't support ftps. And the user notes for ftp_ssl_connect say that a connection to port 21 will leave it unencrypted...which seems strange to me. Anyone tried ftp_ssl_connect() to see what it works with?
The only real answer is to use streams, as fopen(ftps://blahblah) is fully supported in PHP5 with read/write/etc. simulating put and the other standard ftp functions is very simple.
Since we currently work on a socket based backend, this would also be an alternative. I will start refactoring Net_FTP soon, to support multiple backends (native FTP, streams, sockets, CURL,...). This will obviously be Net_FTP2, since it will break BC. I guess I will start that next week.
