There are two solutions here to make life easier: First is to delete the file. It's no longer in current releases, so having it laying around in CVS is odd. The history will be stored in the "attic" and available for all to see who really care. The other one is to have someone with access to a shell account on the CVS server to rename the CVS files. This is a bit awkward because it looses the true history of what happened.
I'd go for the first solution you propose and remove other files related to the first version of Config if everyone is ok.
+1 This sounds like the best solution to me as well. I atleast always delete files that are no longer used in the current versions of my packages and I havent had problems with that, since the files dont really dissapear totaly and instead end up in the attic like Daniel mentioned. regards, Lukas
