DB_DataObject and multiple databases

I am having some issues linking to multiple databases in particular, tables
that have the same names, when the DO's are generated it will generate only
one of them of course.
I just experienced a problem when I loaded a DO from the second DB then
made a factory called to another DO of the first DB however it was trying
to find that table in the second database any ideas there ?
