It's in the auto-prepended setup file: pear-prepend.php, which includes the pear-config.php file (both inside the include/ directory) where your config resides in.

See the httpd.conf settings for the PEARWeb setup. See apache-setup.txt.

http://pear.php.net/bugs/search.php doc/apache-setup.txt is silent on that matter.
