Well, now I encountered this error in the current CVS also:

Apparently the -R comes from aclocal.m4 and acinclude.m4, so maybe it
comes from the buildconf?
The directory was freshly downloaded from CVS and configured using...
I just reconfigured with --with-apxs and the make ran through without
interruption, so it is something within the cgi-make.
