Relative Linking in header and footer.

I've examined the source code for the common header and common footer for
the qa.php.net web site. All links to assets (such as CSS, images and other
pages) are relative to the current directory of the current page.
Unfortunately this means that if I want to create a folder to store a
related group of pages (such all the sample tests), I can't use the common
footer and header without breaking links.
If I change the current directory relative links to root directory relative
links (index.php to /index.php), this should allow us to continue using the
common header and footer without breaking any of the current pages and give
us the freedom to use directories for page grouping.
Is there any particular reason why the links are structured the way they are
or some policy which prohibits the use of directories on the qa.php.net web
site?
