You really SHOULD change the php.ini file. There ARE differences. The only error I encountered was a function not existing when it tried to load php4sapi.dll... My problem was simply that I forgot to copy php4ts.dll to the system32 directory. Other than that I've had no problems. Server info: w2k pro, apache1.3.20, php4.1 BTW -> DON'T USE IIS (Inherently Insecure Server)
A message that is almost like yours I encountered with PHP 4.1.0: PHP Warning: Unknown persistent list entry type in module shutdown (11) in Unknown on line 0. The configuration file was not changed while in upgrade process.
