Importing large text files

I'm trying to import a large 41,000+ record text file and initially I was
getting max execution errors, so I did a ini_set('max_execution_time', '600'
);, which seemed to work, but now I am getting the error below"
CGI Timeout
The specified CGI application exceeded the allowed time for processing. The
server has deleted the process.
Any ideas on what else to try? Oh I tried setting the max_input time as well
...
