Php4, mysql unexpected query results, php4 bug ?

I have a dev box with mysql php4 on it.
When I create a query using php4 to do a search, it does not return all
of the results. When I do the same query using mysql client it works
just fine. We are talking about millions of records here.
After the index was build on the table there were no changes to the
database.
Anyone encountered anything like this ? I would hate to scrap this
project, I have been working on it for the past 7 days straight.
