Make sure the PHP process has permission to write to the directory in
question.

Yup.

The following functions can be used to run shell commands.
http://www.php.net/manual/function.exec.php
http://www.php.net/manual/function.system.php
http://www.php.net/manual/language.operators.execution.php
However, I'm not quite sure what you're after as far as the reference
to telnet goes, and what you mean by logging in as root--can you
clarify what you're trying to do?
P.S.--not to say RTFM, but most of these questions would have been
answered by the manual, unless I've misunderstood.
Cheers,
Torben
