Did you delete config.cache before reconfiguring php?
Also 'make clean' after configure is a good thing to do before
'make'. For just to be sure..
And are you 100% sure you have removed ALL of those old GD header
file from your system? Using --with-gd=/path/to/gd is also recommended.
