There is a strange interaction between Apache using more than a couple of
fds and the session module. The net result is what you describe: Apache
closes the fd pointing to the open session file, so that the session data
are not written to the file.
Are you seeing this on another platform than FreeBSD?

Yes, you just need to get us an useable bug report. The best bug
report is a short script (< 10 lines) with predictable results.
