As for FTP access (say, if you're an ISP or hosting company), you should be using ftpchroot anyway, which jails users into their home directory. On some systems, you can get away with just using /etc/ftpchroot. Others require that you install something like proftpd which has ftpchroot features. For shell access, you probably don't want to give any untrusted users shells anyway. Or just set up a shell server (which isn't as simple).
Securing your server is your best bet. If you can't trust everyone with access to the script source, you've already got a massive security nightmare. If you just want to prevent people from seeing your code, setting the appropriate file permissions & locking down the server is your only option until the Zend compiler is released.
