Well, nothing stops you from putting a new .htaccess file in each directory
with different append/prepend files.
i use this a lot.
/home/user/public_html/.htaccess
php_value auto_prepend_file /path/to/file
php_value auto_append_file /path/to/file
/home/user/public_html/mysqladmin/.htacces
php_value auto_prepend_file none
php_value auto_append_file none
and so on, works fine
there isnt exacts, but there are equall work arounds
