Thanks - I just mailed a patch to the developers list.

I don't know anything about the cpdf extension. The usual cause for
any changes are corrections or improvements to the existing code.
Everybody is welcome to run "make test" every now and then, it checks
for a large number of things, and sends a test report to the php-qa
list. If you are having compilation problems, you are also welcome to
report bugs on <http://bugs.php.net/>. This is even more
true for
release candidates. Btw: PHP 4.3.2RC2 has just been released, so you are
welcome to grab it and test that one. The fix for the problem you
discovered is not yet in, of course, because I sent the patch just five
minutes ago.

4.3.1 is 4.3.0 with no changes other than that security fix for CGI php.

configure is generated by autoconf/automake, it's not manually edited.
It's only cosmetical, so don't worry.
