I had a very frustrating case where I was trying to make a web version of a text game, which lived in /usr/share/games and /usr/games/bin. Although Apache had all the relevant permissions on the files themselves, it didn't have permissions to all the intervening directories. So, no output. A way around that is to create links to the files that live somewhere Apache can get at them.
