$ pear help options
This will tell you everything. I believe -c filename will tell PEAR to use filename as the local configuration, and -C filename will tell PEAR to use filename as the system config. I've had good luck specifying a local config. Then, in the future, all you need is
$ pear -c localconfig install Package
if you want a script, you can simply modify the existing pear script and add in the -c localconfig.
