Hi Demian,
Do you use __FUNCTION__ or __CLASS__ in the code you are parsing? If so, try upgrading PHP, as there was a known, fixed tokenizer bug. Any crash in PHP is bad news, and I would test with a newer version, and if that doesn't fix it, try to isolate the crash by parsing smaller sections of the first file.
Incidentally, it's always better to use the bug tracker/forums at sourceforge, that's guaranteed to be seen :)
