PHP 4.0 still doesn't completely support multi-threaded web servers. We have done a lot of work on this though and you can already test the virtual current working directory changes which is the most important remaining issue.
In php.h uncomment the #define VIRTUAL_DIR
Make sure you completely build PHP 4.0 from scratch (the dependencies suck).
This should fix most of your problems. Let us know how things go.
