I haven't used any of these, so comments are left to others. I might say
that most search engines don't care about your webserver or if you are
using php. They just care about being able to read the data.
That said, some search engines understand databaseformats and can do
search in your databases as well.
Two search engines I can think of, off the top of my head, are:
http://search.mnogo.ru/ mnoGoSearch
http://www.htdig.org/ ht://Dig
Htdig is very popular, and I understand very good. mnoGoSearch knows
about databases and different file formats.
