Steph, don't confuse configure and Makefile with each other. :)
a) ./cvsclean cleans the sources from all generated stuff (or should!)
b) ./buildconf generates configure from all the config.m4's, including
stuff like acinclude.m4, aclocal.m4, etc.
c) ./configure generates Makefile from Makefile.global, all Makefile.frag
files (sometimes conditionally included by some config.m4 file) and
all the other Makefile.* files it first generates.
d) "make" then uses the Makefile, it will not care about any config.m4 file.

Ah. The gen_*.h files are generated FROM the gen_*.c files, in

called from ./buildconf.
As far as I can figure out, anyway.
The problem comes when the generation of the header files isn't complete
before the next stage... and the four header and four source files are all
generated in the same script, which is ext/gtk+/Makefile.frag. The C files
seem to be already generated, but the H files are still only halfway
complete by the time ext/gtk+/config.m4 tries to compile them. It's not the
ordering of the config.m4 files that's the issue here, it's the time taken
to generate those (large) files that causes the problem.
Is there no way to ensure that the files are completely generated before the
Makefile.frag script ends?

at the end of ext/gtk+/config.m4, there needs to be some kind of
dependancy
check for the gen_*.c files to ensure that their gen_*.h equivalent
actually

Dependancy in config.m4?? No, you need to make sure the config.m4's
are
included in right order. That's accomplished by putting the number in
place
of X in "configX.m4" if they're not in right order "alphabetically"
already.
