I want PEAR to support applications at one point, but there's a lot of
work to do in the installer until that can become a reality. The idea
is to integrate the installer with web servers (starting with Apache) so
when you install for example "PEAR_Forum", it configures a destination
for it in your Apache config, and so on. A new file role, "htdoc", will
be used for this. But like I said, a lot of work remains before it
makes any sense in having anything else than command-line applications
(like PhpDocumentor) in PEAR.

Until we have a response from RMS on how to interpret the GPL license on
this, we can't accept GPL stuff in PEAR.
