I cannot help you: I'm using about the same configuration (FreeBSD 4.9-PRERELEASE, php4-4.3.3, pear-apd-0.4p2, apache+mod_ssl-1.3.28+2.8.15_1), and it runs fine here (TM).
    After much playing with it yesterday, my take is it mostly lacks
    documentation. See below.

^^^^ ^^^^ ?????? ?????? so there was one call to Horde::functionCheck(), and it either took 0.02/0.01 sec real/system, or 0.0000 sec, depending on which column you look at?
it took 0.00 seconds of exclusive time, 0.02 seconds of 'real' or wall clock time. 0.01 seconds of 'system' (or kernel) time. The last two coulmns (secs/call and cumm. secs/call) change meaning depending on the sorting preference you used. I'm guessing you chose '-u' or '-U', which since the user time is 0.00, would mean that those last two columns would be 0 as well. apd 0.4p2 uses times() to get usage information, which is granular to 1/100 of a second (or 1/TICKS seconds, actually). The ZE2 branch uses more granular timings.

Of course, there are a lot of zeroes, because the Total Elapsed Time is small, but I could let it run for a longer period. The strange thing is negative "Memory Usage"?

The usual cause of this sort of problem is loading it as an extension and not as a zend_extension_*, or not having _* consistent with your php build, as detailed in the readme.
    what is the value of "*" in "zend_extension_*"?
From the README:
    In your INI file, add the following lines:
        zend_extension = /absolute/path/to/apd.so
        apd.dumpdir = /absolute/path/to/trace/directory
    Depending on your PHP build, the zend_extension directive can be one
    of the following:
        zend_extension              (non ZTS, non debug build)
        zend_extension_ts           (    ZTS, non debug build)
        zend_extension_debug        (non ZTS,     debug build)
        zend_extension_debug_ts     (    ZTS,     debug build)
        zend_extension_debug = /absolute/path/to/apd.so
Given your build options, you seem to have chosen correctly. George
