The problem is that the ISAPI module (as it says in the release notes) is
not yet up to strength for production use. Some people seem to get on ok
with it, but they may just be being lucky! Sadly when the ISAPI module goes
wrong, it can, as you have found, bring down the whole of IIS - and this is
a bad thing.
If you can identify precisely what is causing the problem, please let us
know - since if it can be reliably reproduced, it may well be fixable.
In the meantime, you will have to either use the cgi version or go with
apache.
