What problems? Does that mean PHP will disable MySQL support because it is
now GPL'ed.
Besides the legal issues here I would recommend R.
R, also known as "GNU S", is a language and environment for statistical
computing and graphics. R implements a dialect of the award-winning
language S, developed at Bell Laboratories by John Chambers et al. It
provides a wide variety of statistical and graphical techniques (linear
and nonlinear modelling, statistical tests, time series analysis,
classification, clustering, ...).
R is available as Free Software under the terms of the Free Software
Foundation's GNU General Public License in source code form. It compiles
and runs out of the box on a wide variety of UNIX platforms and
similar systems (including FreeBSD and Linux). It also compiles and runs
on Windows 9x/NT/2000 (for which it can also be obtained as pre-compiled
binary).

Would be a very good tool for data-mining.
