I have run pear uninstall PhpDocumentor and deleted everything in my /srv/www/html directory that involves phpdocumentor. I run: $ pear channel-update pear.php.net It returns that pear.php.net is up to date Followed by:$ pear config-set data_dir /srv/www/html Which returns that is succeded. Then $ pear install PhpDocumentor which returns: Did not download optional dependencies: pear/XML_Beautifier, use --alldeps to download automatically pear/PhpDocumentor can optionally use package "pear/XML_Beautifier" (version >= 1.1) downloading PhpDocumentor-1.4.2.tgz ... Hmmm... maybe then the placement of files via the other *_dir settings is such that some files are not available via the include_path, though I think the only pear dir value that include_path needs is the php_dir, which in your case looks to be /srv/www/html/pear. Might also doublecheck the file permissions on the files in /srv/www/html/pear to be sure the webserver user can access them. Those are the two things I'd rule out next.
another note. Looking in /srv/www/html/pear/PhpDocumentor/phpDocumentor.ini the Program_Root is set to nothing.
