A quick method of showing improved performance is now I've lowered the max_execution_time to 30 back from 60. I had to have it at 60 because 4.0.1 took so long. Now the scripts execute under the alloted time. Something was fixed. I'm not sure, but it's working much better. The environment hasn't changed.
