Are you suggesting not to release 4.0.7?
If so, then I'm -1 on that. There is no reason to rush this
change now. The debate about implementing more sensible
error messages etc. for dynamic extensions dates back to the
meeting in Tel Aviv 1.5 years ago; I cannot say that PHP
desperately lacked this feature and that the lack has
hindered PHP's success in the meantime.
Instead I would suggest to consider adding some backwards
compatibility on the source-level. This can be easily
achieved by supporting two module structures for now and
displaying a warning when an old version is recognized.
